Lesson 9 introduces the chi-square test to test the association between an exposure and a disease when both are coded as present/absent (0, 1 coding). A rule of thumb for the chi-square test is that expected cell counts for each of the 2x2 table cells have at least 5 counts. When this assumption isn't met, it's more appropriate to use exact tests which utilize permutations of the data set to compute an exact p-value. It should be noted that exact tests are non-parametric in nature and therefore do not require normality to be met. In this lesson, I also discuss the FREQ procedure and show two ways of using the TABLES statement to get frequency tables. The first method uses the WEIGHT statement (as per the example provided in the SAS help manual), whereas the second does not. Finally, I show how the FREQ procedure also can give odds ratios and relative risk estimates (when the outcome is a rare event). In this lesson, I use the example provided by the SAS Help Manual for PROC FREQ and provide explanations as we learn to use this test. Helpful Notes: 1. The FREQ procedure produces frequency tables for one or more variables. 2. The TABLES statement is used to identify which frequencies you wish to see. If you do not use the TABLES statement, the FREQ procedure will produce one-way frequency tables for all variables in your dataset and can be resource intensive if your dataset has many variables. 3. In using the TABLES statement, the order of variables listed determines the table you see. In the 2x2 table case, the first variable is the row variable and the second is the column. In the 3x3 scenario, the first is a stratifying (page) variable, with subsequent row x columns. 4. The WEIGHT statement is used when your table variables exist at more than one occurence per row. In this example, the dataset is structured using a 2x2 scheme to simplify the initial input of data where the variable "count" identifies each cell count; but in practice, your dataset may not be organized this way. Be aware of this! 5. The chisq relrisk options on the TABLES statement, and the exact pchi and or statements produce extra results. Outcome RspFmt.; cards; 0 0 6 0 1 2 1 0 4 1 1 11 ; run; * This SORT procedure simply rearranges the order of the row/column headings, so that they are easier to read.; proc sort data=FatComp; by descending Exposure descending Outcome; run; * The FREQ procedure produces row by column tables defined in the TABLES statement.; * Often, when trying to see an association between two variables, it's common practice to list the dependent variable as the column, and independent as the row. This isn't required (I think?), but it helps to keep things consistent; * The EXACT statement requests Fischer's Exact confidence limits for the Chi-square test (pchi) and odds ratio (or); * The WEIGHT statement in this case identifies that the cell counts are stored in a separate data set.; proc freq data=FatComp order=data; * Make your frequency tables look more professional; title 'Case-Control Study of High Fat/Cholesterol Diet'; * Let's do some actual statistics here!; tables Exposure*Outcome / chisq relrisk; exact pchi or; weight Count; run; * DATA INPUT METHOD 2; * Notice the structure of input here. Lesson 5 introduces the concept of data reduction (also known as subsetting data sets). I discuss how one can subset a data set (i.e. reduce a data set's number of observations) based on some criteria using the IF statement in the DATA STEP, or using the WHERE statement in a PROC STEP. I also discuss using the KEEP, DROP, and RENAME statements for reducing data to only a handful of the original variables (i.e. reduce a data set's number of variables). Furthermore, I show how one can label variables so that descriptive information can be presented in output and value formats so that specific values are easy to understand. Finally, I provide basic examples of each of these for three hypothetical data sets. Helpful Notes: 1. There are two places you can reduce the data you analyze; in the DATA STEP, and in the PROC STEP. 2. To subset data in the DATA STEP, use the IF statement. 3. To subset data in the PROC STEP, use the WHERE statement. 4. Another way to reduce data is to eliminate variables using a KEEP or DROP statement. This method is useful if you are creating a second data set or analytic version of your main dataset. 5. The RENAME statement simply changes a variables name.
